Could Sidious have defeated Plagueis without drugging him?

As the title says; would Sheev have been able to defeat his master without the aid of alcohol?

Is he capable of it? Yes. He's confirmed more powerful if only slightly.

Does skill and ability refer to Palpatine being sly enough to convince his master to drink himself into being helpless?

Possibly, but Plagy's MM powers would through him off. Palp is certainly smart enough to adapt to Plagy's MM powers though. Although, I am not really sure if Palp's power could supersede Plagy's MM abilities. We never really see everything that that Plagy can do with his MM abilities; even in a weakened state he was capable of utilizing MM to no sell Sheev's strongest attack ever up to that point in time.

He didn't trick Plagueis into drinking; he just took advantage of the opportunity when it arose, which doesn't need special skill or ability he wouldn't already have. The quote says "In true Sith tradition, Palpatine murdered his Master upon receiving the skill and ability to do so," which lends itself toward the idea he was combatively able enough.

The Complete Encyclopedia states he could.
How can Plagueis's midi-chlorian manipulation be used combat-wise? Would he be able to wear Sidious out over time if not for his breathing apparatus weakness?

He had the skill and ability to do so, so he was capable of it at the very least.
